I finally fixed my half-format scanning work flow last night (I had 
asked a question about this a few weeks ago) and wanted to share the 
(simple, as it turns out) solution. I am using PEN FTs and a Minolta 
Multi II scanner. I started using the PENs last year, being attracted by 
their size (and lens size/weight) and sturdyness (I find them very sexy, 
too, but this might just be me ...). I got the Multi II cheap on the bay 
because it can also scan MF, and because of the availability of a 50 
slide feeder (the "SC 100", also cheap on the bay; the feeder and 
scanner together cost me around US 800).

Here is the flow:

    * shoot positives; I use Velvia 50/100, or EVS
    * have your development shop frame the film, two pictures by frame;
      I sometimes do negatives, then I frame them by hand.
    * ignore the Minolta Software (can only autofocus on the center of
      the picture, which in my case is a black stripe)
    * Use Vuescan:
          o Batch mode will use the slide feeder
          o I set cropping to manual, and fix my crop box to the top
            half of my double (portrait) pictures.
          o Set the autofocus point to:

                          +-----------------+

          o I scan a batch of 50 double frames, giving me 50 half frame
            scans. Set color correction, exposure control, etc. to
            whatever you do normally.
          o I then take the batch out, turn it around, put it back in
            the slide feeder. Batch scan with the same settings to get
            the other 50 pictures.
          o The results at top resolution (2800 dpi) is 100 (ca.) 5
            Mpixel/48bit pictures (around 30 MByte TIF files).

The whole flow only works because of perfect alignment of the 
half-frames - Thanks to Olympus... The alignment also allows you to 
fine-tune the cropping to get minimal black frame around the picture 
(and better scanner exposure). This flow should also be applicable to 
other scanners with batch feeders.
