I would suspect that it's a possible confusion point for the software as 
well as a potential quality problem for the final pano.  In short, I 
wouldn't do it or allow it.  This raises an interesting question in my 
mind.  Is there a camera that would allow the scenario you propose... 
manually controlled shutter and aperture but automatic ISO selection? 
The Canon 5D only allows automatic ISO when in full auto mode and even 
then only allows selection to range from 100-400.
