You could also try just rescanning.  Maybe your negative was curved too 
much, or the scanner autofocus didn't work that time.  If you have a 
loupe, you could check the negative to make sure.

Also, I don't know what scanning software you use, but Vuescan has the 
ability to lock the exposure between scans to help when joining them.
