I think it may depend on what and how much is being changed.  The same 
type of notice occurs for the E-M1 for the minor upgrade from 2.0 to 2.1
" When updating the firmware from 2.0 / 2.1, the camera settings are 
maintained. "  But the camera is now at 4.1 with lots of other changes 
all of which wiped out the settings.
Maybe they really didn't think through this update thing very well for 
such a highly customizable camera. Correcting the settings is a pain and 
I don't use very many of them.
